Godzilla and Kong are the only live Titans on Earth in 2024, five years after Godzilla defeated his alien foe Ghidorah. A storm generated by Ghidorah combined with the storm cell that surrounds Skull Island has caused its climate to become unstable, forcing Monarch to confine Kong inside a dome-shaped facility that simulates the island's environment, with an orphaned young Iwi girl named Jia who is deaf and can communicate with Kong via sign language.
Bernie Hayes, an employee of the Apex Cybernetics corporation and the host of the Titan Truth Podcast, a Titan conspiracy theory podcast, exfiltrates information pointing to sinister activities at a Pensacola Apex facility, but just as he is about to finish downloading the files, Godzilla appears and launches an unexpected attack. The remains of the facility include a bizarre piece of technology that resembles a huge robotic eye, which Bernie finds after Godzilla's spree of destruction.
Nathan Lind is a former scientist at Monarch who now thinks that the Titans live in the Hollow Earth, an underground world that is below the Earth and where they hide. Lind will help Apex's CEO, Walter Simmons, find a powerful energy source in the Hollow Earth. Nathan is afraid at first because his brother tried to go into the Hollow Earth, but a strong anti-gravity field inside the tunnel killed him. After Walter tells him that Apex has made and built Hollow Earth Aerial Vehicles, which can withstand the gravity field's pressure, he finally agrees.
Nathan travels to Skull Island and meets his colleague, Monarch anthropological linguist and Jia's adoptive mother Ilene Andrews, with the idea of using Kong as their navigator to lead them to the energy source because Skull Island can no longer contain him and allow him to survive (because Kong has grown too large). Though Ilene first refuses, explaining that Godzilla would come for Kong as soon as he was transferred off Skull Island, she eventually agrees when Nathan convinces her that they must undertake this mission in order to end Godzilla's rampage and to find Kong a new home.
Their struggle is broken up, however, when Godzilla is distracted by depth charges, allowing Kong to surface for air.
With no other option, Nathan disables all of the ships' powers in order to fool Godzilla into thinking he destroyed them and Kong was defeated. After seeing the shattered fleet, he swims away, delighted with his win. The team chooses to fly Kong to an Antarctica entry point for the Hollow Earth, where Godzilla was first frozen, as they prepare to reactivate the ships. Jia explains to Kong that his home is beyond the door, but he refuses to enter.
Given that they cannot return Kong to Skull Island due to the cold, Nathan asks Ilene whether Kong would go down the tunnel if there are others like him. Ilene instructs Jia to ask Kong if his family is down there, causing the Titan to enter and the teams to follow in their HEAVs.
During this time, Madison and Josh come into Bernie, who recognizes Madison as Mark's daughter and decides to assist them with their inquiry since they suspect Apex was involved in Godzilla's shift in behavior. With Bernie's help, they infiltrate the devastated Apex facility, only to discover that the "eye" Bernie had mentioned before is no longer there. As they investigate a mysterious facility deep down, the gang is mistakenly imprisoned inside and carried via an underground conduit to Hong Kong in an antigravity transport vehicle transporting Skullcrawler eggs.
Walter then reveals that he plans to use the energy of the Hollow Earth to overcome Mechagodzilla's constraints. Madison then understands that Mechagodzilla is the reason Godzilla attacked in the first place: Apex is attempting to replace him and all the Titans so that humans may become the apex species on Earth. While looking for an exit, Madison and the others come across a room where Ren is sitting inside Ghidorah's severed head, which has been turned into a biological supercomputer and cockpit for Ren to control Mechagodzilla via radio waves after Apex acquired it from Alan Jonah after it was bitten off by Godzilla during his battle with Ghidorah five years ago.
Sensing Kong's presence in the Hollow Earth, Godzilla drills an atomic breath shaft into the environment, causing the temple to collapse. Kong and Nathan's team fight off a flock of Hellhawks while Maia and her team try to flee in their HEAV, only for Kong to grab it on their way out and, despite Maia attempting to shoot him in order to escape, he instantly crushes the aircraft in his hand after peeking inside to make sure that Jia, Ilene and Nathan aren't in there, killing Maia and her personnel inside.
On their feet again after being knocked down, Godzilla and Kong are each looking for each other while perched on the top of a building. A construction crane is thrown into an apartment building, distracting Godzilla enough for Kong to ambush him from above and place the Titan in a chokehold, intending to strangle him, but Godzilla breaks free and unleashes his full fury against Kong, eventually dislocating his left arm, slashing Kong with his claws, and even stomping on his chest twice, despite Kong trying to force Godzilla off of him by punching his wounded thigh. Godzilla roars at Kong as he is subjugated and held down, while Kong violently roars in defiance at Godzilla as he is beaten.
Godzilla shows pity and saves his rival's life before walking away, leaving Kong alive but gravely hurt as he finally loses consciousness due to commotio cordis.
When Walter returns to the Apex headquarters, he is overjoyed and orders Ren to dispatch Mechagodzilla to fight Godzilla. Though Ren cautions him against utilizing the new Hollow Earth energy source without first testing it, he dismisses Ren's warning and tells him to activate the mecha without hesitation. Bernie, Madison, and Josh are apprehended by security for invading Apex headquarters and are transferred to Walter's place of confinement. Despite the fact that Madison blames Walter of inciting Godzilla to war and caused everything to come to this, Walter boldly says that he took responsibility for providing humanity a chance to fight back against Godzilla and the Titans in the first place.
Unknown to Walter as his back is turned while he monologues about his creation, Mechagodzilla suddenly goes haywire under the influence of both the energy source and Ghidorah's neural networks, resulting in the robot killing Walter with a swipe of its hand and Ren's death by electrocution. Mechagodzilla, now possessed by Ghidorah's consciousness, breaks free from the Apex facility underneath Victoria Peak Mountain and rampages through the city before Godzilla confronts it. Quickly coming into contact with Godzilla, Mechagodzilla fires a barrage of missiles at its organic counterpart before the two engage in battle.
As Godzilla and Mechagodzilla duel, Josh and Bernie try to stop the renegade robot remotely, while Madison calls in Mark for help. Eventually, Godzilla takes the upper hand and scorches Mechagodzilla. Jia realizes that Kong's pulse is fading as Mechagodzilla continues to beat Godzilla as the three approach the unconscious Kong. Maia had previously said that the HEAVs were capable of powering Las Vegas for a week, so Nathan recalls that and sets the final HEAV to self-destruct, detonating the vessel and unleashing an enormous electrical charge that immediately revives Kong.
Kong stops to watch Godzilla's battle with Mechagodzilla while on his way to visit Jia. Kong initially doubts her after seeing Godzilla's destruction at the hands of Mechagodzilla's mechanical arm, but Jia finally convinces him that Mechagodzilla is the "real" danger. Before joining the battle to aid Godzilla with a dislocated leg, Kong ultimately accepts and puts his animosity aside.
When Godzilla sees Kong wielding his axe, he supercharges it with his atomic breath, enabling Kong to dismember Mechagodzilla limb from limb and pull off its head before holding up his prize and settling down to rest.
In the aftermath, Nathan, Ilene and Jia sit together among the debris while Madison reunites with Mark and introduces him to Josh and Bernie, who is delighted to see Mark and invites him onto his podcast to talk about the Monarch facility in Roswell. Godzilla appears and interrupts their moment. The Titan grabs his axe and gets ready to fight again. However, Godzilla doesn't attack and merely stares Kong down. Understanding that their true enemy has been defeated, Kong lowers his axe, putting an end to the feud between his kind and Godzilla's. Now that they are no longer rivals, Godzilla and Kong regard each other as equals before Godzilla returns to the sea peacefully as Kong and all the gathered humans watch.
Similar thoughts were reflected in the site's summary of audience evaluations, which said, "This long-awaited blockbuster matchup makes it easy not to think about the so-so story and characters by serving up plenty of action and incredible effects." Reviewers largely enjoyed the film's monster brawling aspect, but some were disappointed by the "half-baked" human element that was included in the film. The film was credited for bringing an end to a box office slump fueled by the COVID-19 epidemic, having earned an estimated $48.5 million dollars at the United States box office by the morning of Sunday, the last day of the film's five-day weekend run. It was not immediately clear how well the picture fared on HBO Max, but WarnerMedia indicated that it was a film that people were viewing more than once and that it had a greater viewer audience than any other series or feature that has been released on the service since its introduction. The film also saw strong international box office performance, with an additional gross of approximately $236 million in markets other than the United States.
The base of Mechagodzilla is identical to that of the Central Dogma, in that it is underground and capped by a pyramid.
